bp swap harness questions

Ok I have a efi festy harness that i modified it for the bp, but I am still going to run the stock b3. Can i still use the harness to run the b3 even tho i have changed the disty plug and added the two wires to the ecu plug?
I am sure i can i just want to double check.

No one ever used the harness on the stock motor after it has been modded for the bp?

It's only two wires dif so can't see why it would hurt anything ! If your that worried just unplug them ! Just my thoughts !

I'm not to worried about it. I just did all that work to the harness and don't have the cash to buy another stock harness just for one car that is being sold. Because i am swapping from carb to efi.
