We did the Ford Escort Holley-Weber carb swap on the 88 so now the ecu has nothing to do with the carb but is still connected to the harness somewhere in there. Question is if we unhook it will this affect anything such as the ignition or other things? Right now if the car sits a while the battery goes down unless we disconnect it.

IMO, you have a short/power drain, somewhere that is draining the battery.
I run the Weber carb, like you are, and ECU is still there. It just dont do anything anymore
