Just need some rubber pieces for the mount and that looks like it would work. The metal tab that sticks up would need to sit at a slight angle too I believe. I want a rack too. But I'm not putting holes in my roof.
your rite about the pads and i think 3m has some foam tape that may do the trick. and i did think about the angle the bracket. here is a crude drawing of a side view

i think you should go in with the base for where it sits on the top of the car a little further. my theory is that if you're setting in this setup, and put a load on, you'll be warping your bars, depending on material that is. i would to in where the black strips are. create a curved bracket for grabbing the door ridges, that way you can go in with the base a bit. you'd lose height adjustibility, but IMO, creating a standard height you'd be able to produce more than one without having to worry about making adjustments while driving. i think the ability to adjust the height would only cause problems when loaded. you'd get something on there, and it would wiggle your height down, and the whole assembly would come loose.
all of this is just based on my evaluation of the crude drawing, but i'm sure if you're planning on engineering it, you've got something different in mind. but if you wanna get the best ideas, visit a ski shop, or kayak place, take a look at their rack bases and see what you think. that'd be the best place to get ideas for what you need. i'm almost positive they'd let you take photos of them for reference, because the dudes in those shops are pretty cool.

you are rite on the points you masd. the part that is adjustable is adjustable for the height of the bottom part that clips onto the door jamb. the main part of the bracket will only be able to adjust side to side and rest on the roof at all times. again the bottom part will "pull up" to make sure it grabs in the door jamb so the the rack stays where it is intended to and not slide back and forth on the roof. notice how ernists has the clip that is L shaped that goes into the door jamb and Pulls up" to "sandwich" the rack to the roof. hope this helps you to see what im going for more.
you can check this out. have it in proportion with this images of mine.
first off. your car looks tits!!! the rack is sweet and thats exactly what im going for but alittle more simplified. i was thinking of branding them, either B.S. racks or ROOfART send an optional decal that can be applied to the air dam.
