As many hose barbs as that manifold has, it's really just a spare. I'm not using that one either, and it's just capped off.
If you're not running it to the top of that vacuum chamber I'd just cap off.

Thanks!^^ that is what I figured was the case (due to it running smoother when I covered it with my finger. But when I noticed it, it had a piece of rubber on top of it from the previous cap that I wasn't sure if it was just a cap off or tube.
