Well I was doing the brake job today and the inner pad wasn't lining up like the old pad did. I was wondering if this would be a problem. The bottom of the inner pad is a little farther towards the center of the rotor. Also there were no shims even though Haynes said there were two on one side and one on another.

By lining up , you mean top to bottom between the piston and the rotor ?
When you compressed the rotor ,did it go in the caliper straight or crooked .
Did you lube all the slides , pins and caliper bolts with caliper grease , so that the caliper applies both pads evenly .------------------------------------------------

Okay I've got to looking around and at the bottom of the master cylinder where it connects to the booster it's leaking a little fluid (not a lot) but apparently enough to let air in the system or not keep pressure. Does this mean it's just a seal between the master cylinder and the booster?

I am pretty sure there is no actual seal in between the 2 .
If you have fluid leaking from there ,it is leaking out the back of the master cyl itself ,and running down the booster .
The seal inside of the cylinder has to be leaking where the rod goes into the booster .
It sounds like it really needs replaced ,, cheaper ?? much easier than rebuilding one !!------------------------------------------------
