Greg, you're using a B6 header, right? (at least that's what it looks like from the pic). if so, do you have a particular reason why you didn't use the B3 header? (i'm wishing i did).

I don't think the bigger tubes of the B6 header will hurt much, since forced induction doesn't rely as heavily on the exhaust primary tubes to aid in cylinder filling. If anything, the larger tubes may help increase flow to the turbo. They may decrease the initial gas velocity and/or reduce the boost pressure, but with the rear mount turbo so far away, the remainder of the exhaust system will be the determining factor. I would certainly wrap the tubes to keep the heat and velocity up. This is just my .02 opinion. I don't know a lot about turbocharging, and even less about rear mounted turbos............. It would be interesting to first run it with a stock B6 manifold and then switch to the header, just to see what the difference is! Keep up the excellent posting - can't wait to see the results!
I'm sure TominMO is going crazy with anticipation!Brian

I do plan on running it with just the b6. Then with the turbo.-Greg

I would love to do a rear turbo setup on mine, but I don't think an open element air cleaner under the car would work out for me on a daily driver (not in Nebraska). I thought about putting the air cleaner housing inside the car and run a duct to the outside of the rear quarter panel. Maybe then put a small side scoop just in front of the passenger side tail light for ram air.
I have a lot of questions, so I'm glad your posting this thread!Brian

Ok Update time again........................
After work I went to the hardware store and auto parts store to get more parts.
Got Tom some "new" axles. No remans here. Grabbed some axles seals too. Might as well replace them while I'm there.
Also the intake gasket came in, so I was able to put the intake back on. Thanks to Tom, it was already clean.
I also painted the fuel rail (it was rusty), and made the harness how it needed to be. Moved the tps plug and retaped the harness.
I also got the timing belt cover trimmed and installed. Motor mount bracket, and alternator bracket cleaned, and installed.
So here is a before and after pic of this motor. I think it looks a litttle bit better. Hopefully I'll be putting it in this week/end. I'll keep the updates coming.............................Note:new shiny hardware
